Automating the data analysis workflow for relative quantitation of isomeric proteoforms based on fragment-ion intensities in top-down LC-MS/MS analyses

Abstract
We will develop a software tool for relative quantitation of isomeric proteoforms based on fragment-ion intensities in liquid chromatography-tandem mass spectrometry (LC-MS/MS) data from top-down measurements. Our tool will automate the current laborious manual data analysis process and enable research experiments with large sample sizes for EMSL users, providing results in a robust, reproducible and much faster fashion. Previously analyzed data will be used to test the automated process, and the collaborators (EMSL users) will provide software usability testing. This automation will enable ~200GB of LC-MS/MS data to be processed unattended within hours, rather than manually over weeks.
