Plan for validating and improving identification results in the Human Plasma Proteome Project (HPPP)

Abstract

We would like to propose a special project in the category ?Comparison of
results within sets of technologies?,
and invite interested labs to participate in the pilot phase.

The project addresses the important issue of result validation. As we saw
in the last meeting,
different labs sent almost completely different sets of proteins/peptides.
Although this can be
partially attributed to the different processes, we believe that
insufficient means for result validation
is the main problem. The attached file briefly describes how we propose to
address this issue
by discovering inconsistencies and eliminating them.

The pilot phase will include a small number of labs employing LC-MS/MS,
preferably with Finnigan?s LCQ/Deca instruments.
