Enabling interpretation of MAP results using biological network analysis

Abstract

The Multiomics Analysis Portal (MAP) is a one-stop omics data analysis web portal for EMSL users to perform quality control (QC), visually explore, statistically analyze, and integrate data after the identification and quantification of biomolecules by CoreMS and other relevant software. The portal is modular in nature and allows the addition of new tools and algorithms. Currently, MAP houses three omics processing applications: PMart for univariate statistical analysis of a single omics data type, iPMart for univariate statistical analysis and data integration of multiple omics data types, and MODE, a tool for generating interactive and detailed visualizations of omics data. Current analysis of proteomics data in MAP is limited to the statistical modeling and does not yet provide tools for making biological inference based on statistical results. Recent advancement in multiomics analysis techniques have demonstrated that interaction networks can identify undetected proteins in the original assay and can supplement enrichment analyses to identify biological processes that are over-represented among those detected features (Danna et al., 2021).

We propose to create a web application that consumes a set of proteins identified by MAP enable further hypothesis development via network analysis. Specifically, the app will (1) identify proteins that may be involved in a biological pathway that were not detected by the original experiment and (2) identify over-represented biological processes in which the detected proteins participate. Both tasks will be accomplished within a single modular RShiny app (M1) which will be deployed on the EMSL cloud (M2), and ultimately will be assembled in a workflow (Nextflow) to enable users to analyze multiple datasets at once (M3).
